Oddly, the law doesn't care why you were here, so long as you were here legally! So 15 January 2007 it is....

I am in this country since 1998 working as adoctor in the NHS ( permit free training ). Then I got work permit job since 2nd feb 2002. I got my ILR status in 15th Jan 2006. Can I apply for naturalization after or on 16th Jan 2007 ? Or I have to wait until 3rd  Feb 2007 ? Need help please.

If you were physically in the UK on 15 January 2002, and you got ILR on 15 January 2006, then you should qualify for naturalisation on 15 January 2007.

Look at Guide AN(NEW) and I hope you'll see what I mean.
